Hello, I'm 25 yrs old and my lady is 24 yrs old. I'm born and raised in Brooklyn NY, Flatbush area she is from MD. My mom currently owns her 2 family private house and is renting out the basement to me and my lady. Our son is going to be born in August and we are planning on moving out around late 2014 to a 2 bedroom but I'm not sure how much I should be expecting to pay. I'm not afraid of neighborhoods as long as it isn't crazy dangerous lol.

We are currently paying $750 for the basement, I've been thinking rent would be around $1300 and an additional $250 for utilities some where in the Flatbush area, is this realistic?

I think $1550 to $1700 is more reasonable for a 2-bedroom in that area. Just check craigslist and see what the range is for 2 bedrooms. Ignore the ones at the very bottom of the range as they may be scams or not exist.

Sometimes old pre-war buildings have what's called "Junior 4" apartments. This is like a large one bedroom with an extra room, usually off the kitchen. Sometimes the extra room is big enough to use as a child's room. They tend to be around 7x10 feet or 8x10 feet. That way maybe you could rent a junior 4 for a bit more than a regular one bedroom but less than a 2 bedroom, and still have the space you need.

I live in Gravesend close to Bensonhurst and pay 1300 for a 2BR, although I know it is little under market. Similar apts are going for 1400-1500 currently. The area is quite safe and on the cheap side for so.
It is in a 4 family, and I found the apts in these smaller buildings are cheaper than the larger ones with elevator etc..
