What is the most direct subway route from Penn Station that will get me over to Brooklyn (close to the Bridge and Grimaldi's Pizza on the Brooklyn side)? I would like to take my nephew up to NYC for the day and would like to see some of Brooklyn (close to bridge) and walk over the bridge back to Manhattan. Also, once back in Manhattan where and what train would we get back to the Rockerfeller Center area?

Take the 2/3 from Penn to Clark Street, Brooklyn.

Your best bet is to take the A or C to High St. or the 2 or 3 to Clark St. in Brooklyn. You got about a 10-15 minute walk from the station to Grimaldi's.
Once you're back in Manhattan you could take the B or D train on Grand St. to Rockefeller Center. Just be aware you will be doing a good amount of walking that day.

Yes they do.

Going to Rock Center.....you can grab the 4/5 downtown near the bridge and get off at grand central and walk to Rock Center.
