Maybe I missed it in the article, but how was he eventually discovered? He got past the guard, but then did they see or hear him? Are there cameras?

Apparently he was apprehended as he was exiting the building.
As someone who works in construction, I can tell you that it's very easy to get into any site. Assuming I could fit through that small hole, I probably could have done the same thing. All you have to do is say you're with whatever company's banner is posted outside. Or dress nicely and say you're with the Port Authority doing an inspection, while not stopping to acknowledge the security guard. As if you are too important to be bothered. Most security guards wouldn't think twice or dare question you.
we assume we are safe, after all we pay generals, cia, and super police to guard us, but just how well they are doing their high paid jobs is painfully evident every time there is a national incident. the impression management that ensues would be hilarious. if not for the high cost of the ticket for the clown show.
