Your paycheck will remain the same for the most part, except for the NYC income tax. You will not be paying double and you will not be paying NJ income tax out of your paycheck. In April, when filling out Turbo Tax, at first you will see you owe NJ a massive amount of money. Then you'll fill out the form that says you paid $X to NY and they will credit you what you paid NYS.
Your refund will depend on your tax planning, what you're withholding and how many exemptions/deductions you might have. Some folks like to overpay over the year and get a large refund. Me personally, I like to keep it tight and I'd much rather pay a few bucks at the end of the year then have the gov't. hold onto my money. (A few years ago, California was in dire straits and gave people IOUs at refund time. No sense in giving them the opportunity to hang onto it.)
All in all, from a paycheck perspective, the major difference will be your NYC income tax. While it won't show up in your paycheck, your additional savings will be in the form of lower cost of housing, groceries(no sales tax), eating out, clothing(no sales tax), etc. On the downside, your commuting cost will increase.

If there's a difference of a few hundred dollars a month, that's not trivial for me, and I don't appreciate the condescension in implying so.
