This would probably get more responses in the New York City forum. Boerum Hill is a very nice area with beautiful brick townhouses and some great restaurants and bars nearby, and it is pretty expensive. One BR's are going for at least $1800 or so, 2BR with a roommate are less per person but still getting up toward $1400-$1500 per. There are also some iffy blocks on the periphery of what realtors will identify as Boerum Hill.
It would be helpful to have some specifics about how much you're looking to pay, how much space you'd want, how long of a commute you're willing to deal with, what your idea of "cute neighborhood feel" is (some places have that and also have a lot of educated younger people who just moved from somewhere else, others have it and are very strongly local flavor with few such recent arrivals). The most prominent of the first group are: Brooklyn Heights, Cobble Hill, Carroll Gardens, Boerum Hill, Park Slope and Fort Greene, all of which are close to Manhattan. Park Slope (north end) has slmost every subway imaginable, while the western parts of Cobble Hill and Carroll Gardens are a bit of a trek to the F/G, the only trains that go near there.
Williamsburg also fits the mold but in a much more trendy hipster skater kid kind of way. The actual neighborhood is gritty with a lot of industrial buildings.
I have lived half my life in Brooklyn and I love it but it's a very diverse place with areas that are very different from each other. Some parts of it are pretty dangerous and it's key to know what those are. Another thing, some of us on here were just talking today about how "Brooklyn" is a hot concept that people toss around these days without too much discernment.
Pet peeve: brooklyn at all costs
Brooklyn has some wonderful areas and the best neighborhood for your needs may well be in Brooklyn, but it also may be in Queens or in a place like Hoboken, NJ. You need to investigate the various areas and see what works for you. Here's some info on areas, but many of them are more outlying areas where we-all live:
