St. Bartholomew's is up there. You can arrange for a demonstration by the organist. Amazing.

Hmm, I am a pianist/organist and composer so I might be able to help.

There is no "best" organ because the music for organ stretches over 600 years! it depends on the music you want to hear though many of the best new organs built are being adapted for a good deal of this rep.

For hardcore Baroque organ, Holy Trinity Lutheran Church on West 65th and Central Park West. They feature a ton of music from Baroque era and Bach Cantatas Sundays during parts of the year.

St. Bart's does have quite a fine organ. Also St. Mary's over on West 46 in the Times Square area is wonderful - I heard Paul Jacobs play Messiaen there. Here is McNeil Robinson rocking out on Dupre back in 1970 -

For theater organ - I know only of ones outside NYC - there is one I believe in Atlantic City and of course in Philly you have the gigantic Wanamaker's.
