Long story short..we were unfairly rejected for going over the income limit and here's why...
My mother is Self-employed and the application clearly states that Net income is used for people who are Self-employed Not Gross, however my mother's Gross income was used instead and that lead to over the income limit. We want to appeal their decision but not much information was provided for us for an appeal.
How can we start the appeal process and what are our chances? I feel like we unfairly rejected, because the application clearly states that Net income is used for Self-employed Not Gross. How do we go about this process?

I don't know if you're still struggling with this, but you write the appeal letter to the development agency handling the project -- the same one that reviewed your documents. If your mom's gross self-employment income was used instead of the net, that's an error, and you should prevail on appeal. It's not a big deal. Just write a letter explaining this, and quote the relevant passage from the Marketing Guidelines, several links to which have been posted to this forum. I hope you did this, as it seems as if you're past the two-week appeal period. I assume there was nothing else that disqualified you.
