For getting to Manhattan on the subway is JFK and LaGuardia better to fly into for easy access?
JFK is easier on the subway, because AirTrain+A or E train takes you straight into Manhattan. LaGuardia is faster and cheaper though, combining the Q70 (or M60) bus to the subway.
I think LGA is a little easier. The Q70 bus is a dedicated express bus that only takes 10 minutes from LGA to the subway station at 74th/Roosevelt where you can pick up one of 5 lines (E/F/R/M/7).
With JFK, you have to take the Airtrain to Jamaica and there is a fair bit of walking after exiting the AirTrain and transferring to the subway (about 5 minutes walking from what I recall but maybe I'm wrong). Also when you get to the subway at Jamaica, you only have the option of the E train.
Actually in terms of public transport, they are not super different (minor differences only) so you should book the flight that is cheaper and more convenient.
I've never taken the Q70 to/from LGA, that seems like a nice option. I've taken the M60, that dumps you at 125 & Lex for $2.75, where you can transfer to the subway. Figure an hourish, maybe a bit less. FWIW a taxi from LGA to Manhattan is generally going to be under $30. Not a bad option depending on what time you are arriving/departing. From JFK, the air train is 5$ then you can transfer to the A train or go to the Jamaica and transfer to LIRR or E train for an additional $2.75. Figure an hour to an hour and a halfish. JFK cab flat rate is $52. I think Uber Pool is running some flat rate deal for $35 from JFK to Manhattan. Lyft might be too, not sure.
On the subway? JFK. But LGA is faster even without the subway, depending on where your destination is of course. LGA's big advantage is its proximity to Manhattan, and don't forget the great views you get flying in. That said, I prefer JFK.

I prefer JFK because of where I am at in Brooklyn. If I were headed to Manhattan, however, all things being equal, I'd probably pick LGA. Or even Newark, which is pretty easy and quick(ish) to get to Manhattan from.
