Why don't you try the Holiday Inn (or equivalent) in FiDi? Above all I would really encourage you to stay in Manhattan. What's the point in visiting NYC if you have to spend hours a day commuting from another borough to the various tourist attractions (all of which you mention are in Manhattan)?

My friend just stayed 2 weekend nights with her large family a few weekends ago -- I think they booked at least 3 rooms -- at Fairfield Inn on W 28th St. in Manhattan. She got some unbelievable deal, like $128 per room per night. I was amazed. She is kind of a magician at research and trip planning and I don't really know her secrets to be able to share with you, but I am guessing if you look hard enough you can find something well priced and well located.

If it were up to me and I had the funds (and/or could find good deals) I would stay in Manhattan and make sure the subways are nearby, if you plan to travel by subway. I personally would stay out of Times Square because I hate all the crowds, lights and crazy touristy action. Chelsea, where my friend stayed, was near subways, restaurants, the Highline, etc and it suited them fine.
