Can't you take a train into the city and then the subway to a specific area?
Yes. Both Penn Station (trains to LI and NJ) and Grand Central Station (trains to Westchester and CT) have direct subway service to the Financial District. Find out where your aunt will be working and maybe I can help more with a convenient location for your aunt/uncle to live.

Okay, I asked my mom and she said she believes she will be working at New York Presbyterian.

Well NY Pres is uptown and the financial district is way downtown. So It depends on where they would want to commute from. Areas in Westchester County are really nice and they could commute via the metro north. They could also look into areas in Connecticut too.

Long Island IMO would be a hike for Washington Heights although I know someone who actually does it from way out. Jersey could be an option too (depending on where) - they have busses that come into Port Authority and other spots throughout the city.

Which division of NY Presbyterian? The Columbia-Presbyterian Hospital is at 168th Street and Fort Washington Avenue in Washington Heights (WAY uptown), while the Cornell New York Hospital is at 70th Street and York Avenue - all the way EAST and on the upper East side. Which one? It DOES make a difference!

I had to call her to ask about this one and she said Cornell.

If that's the case, Queens or Westchester would make the most sense.

Is Westchester a city? I looked it up on this site and the results didn't include any cities in New York.

Westchester is the county immediately to the north of New York. Take a look on the map, there are many nice places to live there.
