I was able to get a room at the LaGuardia Holiday Inn in Queens for $100 a night on Priceline. The neighborhood is ok. Predominately Hispanic and the subway is three blocks away. I walked back to the hotel alone. However, I was told that I shouldn't have done that, but I felt ok.

That was going to be my suggestion. The hotels around the airport may be more affordable and it is not difficult to travel to the city from them.

I have stayed both at the Mariott Brooklyn Bridge and comfort inn Brooklyn Bridge. The mariott is 299 and the comfort inn is 199. The Comfort Inn was just fine BTW. Its near the projects but not scary projects. The walk to the subway is fine too. I would try the priceline thing and go for the Brooklyn Bridge Comfort Inn. when you google it and zoom in street view - it can 'look' harrowing but now that I live here - I realize it is fine. I bet the closed to manhattan too.

this thread is old but maybe this will help someone else in need of a cheap, nice hotel.

For tourists the uws ymca at 63rd and central park west is fantastic. its only 125 a night for a single bed, private bathroom and 90dollars if you are willing to share a bath with a few other rooms. The building is well kept and in a fantastic neighborhood, literally feet from central park and only four short blocks to the 59thst/columbus cir station.

If you are afraid of staying in a YMCA setting for some reason, the Milford plaza on 8th ave is also super cheap. Around 150 a night and they just remodeled it. Also in a great location for tourists and only a few blocks to a train station/times square

hope this helps someone.
