Good luck on that commute, not so much for the safety, but the duration. Also, be acutely aware of your surroundings, and stick to the busiest street possible to get to your destination, even if you have to walk a little out of your way to get there. And, I'd be especially aware not to call too much attention to oneself in that area, so I'd not wear my iPod or an expensive watch where it could be seen, that sort of thing. And, I would definitely stick to the 125th St station, not taking the 135th St station and cutting through the park.
When I walked to school, up to City College, I was always trying to find the best route. I tried that way a couple of times and was like, Nah.
This was the 90s. I don't know how much has changed but even I didn't like being up there and people say I look menacing.
So I've made a mistake? I haven't signed a lease yet but we do have $500 holding the place until Monday. Would it be wise for me to tell my roomates I'm out...and pay them the $500 I don't really have to spare? I'd then have to get a 1 bedroom/studio for myself in Queens. Could I find something decent for $800-1000? The reason they want to live in Harlem is that they will be teaching in schools there and I wanted to have roomates I know. Ah this sucks...

Why you would want to live so far from Queens is beyond me. I live in the neighborhood your considering, and I've had long commutes from here to Stony Brook. Believe me those commutes will get to you one way or another.
Also the area is not that bad, nobody's going to bother you, if you don't bother them.
Just live your life the best way possible and be safe and happy
Well hopstop & ny transit trip planner were both putting the commute at 45minutes-1hour. Are they not to be trusted? Do I always need to add like 30 minutes on to those estimates?

Actually Hopstop is fairly accurate, but it doesn't take into account delays, which occur pretty consistently.
I don't think you're putting yourself in an ideal situation, but it's certainly a situation you should be able to live with. I wouldn't say it's a mistake. You should be fine.
Yes, I don't think it's a mistake, and you might have some days when the commute is bad, and might take a bit longer. You should be fine, just be careful in the area.
I was born and raised in the St. Nicholas projects. 2406 8th ave. My family and I were the first Puerto ricans that lived in this building. But we did not notice any difference I love that area and would return in a blink of an eye.

Did you end up moving there? if so, what was your experience?
