Definitely do the Central Park Zoo for your first trip. My sister lives near there and my nephews would have gone there every day if it was up to them (of course, it usually was!!). Great place for very young ones too. You might want to pack an extra shirt and maybe a small towel. I remember a lot of 'hands on' stuff and a GREAT petting zoo.

When we lived in NYC we had friends come and visit us with their similarly aged kids. They loved Central Park and all its hidden treasures, eating outside at a "fancy" restaurant, the Statue of Liberty. When they were leaving we asked them what they liked the best. The #1 attraction was riding in a taxi cab. #2 was our intercom at our co-op. Kids!!!!!!!!!!!!!!

Default Great things to do with Kids in NYC

came across this post - it mentions some lessor known things to do with the kids (toy soldier museum; pickle festival?!?). might be helpful! seems like it has something for kids of all ages.
