Metro North to Grand Central
Transfer to the Seven Train or the shuttle, which is designated as the letter S.

If you take the train to Penn Station, you'll come out into the street at 7 Avenue and 33 Street. Times Square is only nine blocks north (where Broadway crosses 7 Avenue at 42 Street). If you don't feel like walking, the 1, 2 and 3 trains are all directly accessible from Penn Station. Take an uptown train--whichever one comes in first--one stop, and voila! There you are.

Amtrak used to serve GCT, but that stopped in the early 1990s with the reopening of the Spuyten Duyvil bridge, since it was easier to consolidate operations at Penn Station.
I would take the train to Penn Station, unless there is a very substantial cost differential. Transferring in New Rochelle, can be a pain in the neck, to get to Times Square, as you have to pay MetroNorth's fare as well.
