This is interesting, as I may be going to school in the bronx and was entertaining either a brooklyn or queens commute myself. I'm also considering a place in the bronx, which sounds like it'd be easier. Cinflo, what neighborhoods in bronx have that nice parking you speak of? Also is there a place in bronx that has a more urban feel to it that is safe and an ok commute for working in bronx? I'm specifically talking about working/ studying around waters pl, edge of morris park.

Lots of great areas in the Pelham Parkway area, which would be right next to where you work. Another nice area to think about is Riverdale.

Look around Pelham Parkway/Williamsbridge Road(Pelham Parkway 5 train stop) or right around the Morris Park 5 train stop.Really nice area close to the subway and walking distance or short( 5 minute) bus ride or car ride to Waters Place.

Don't even think about commuting from Brooklyn to The Bronx.I did it and it was hell so I moved to The Bronx.
A commute from Queens wouldn't be much better unless you are willing to live around Whitestone and commute by car over the Whitestone Bridge.The tolls would really add up though.
