I'm not familiar with the location of the piers used by cruise lines -- if you can provide that, we can probably help.

There are two airports in NY (Laguardia or Kennedy) and one in NJ (Newark). From the airports its usually around $60 plus tip using a yellow cab/car service to the Manhattan Cruise Terminal (12th Ave & W 52 St). Heres a link for a car service : www.dial7.com/transportation_rates_NY. There are also express buses near the terminals for around $20, but you will probably have to hail a cab from the bus drop off area.

There are also two cruise terminals. One in Manhattan and one in Red Hook Brooklyn. Princess and Cunard dock in Brooklyn. Carnival and NCL dock in Manhattan. If you are going to the Brooklyn Terminal, your transportation options are more limited - probably cab only.
I was under the impression that the cruise lines send their own shuttle buses to the airports to pick up passengers. But maybe this is only available when you book your airfare through the cruise line. I've been on a few cruises out of Miami and San Juan and the package always included airport transfers and baggage handling, but I've always booked airfare through the cruise company.
Here is a useful link to the official cruise terminal website: http://www.nycruise.com/

In my experience, they give you rides from the airport to the ship, don't quote me, as I have never taken a cruise in this city...
