The M60 runs all night, about every 30 mins at that time.It should take about 25 mins fro 125th st to LaGuardia.Check the MTA site for the exact schedule or google "M60 bus schedule" It should come up.
Same for the 6 train.... check the site for the exact schedule. You might not have to leave 3 hrs.

Hmmmm..see when your talking early morning AM its such a different story when it comes to taking transit. Yes the M60 bus to LGA does run 24/7 however during early morning hrs it probably only comes once or twice during the hour, so if you miss that bus..you may find yourself waiting another 35-40min for the next one. The 6 train are one of the more frequent trains, but again we're talking early morning here..if you miss a train you may be waiting a while for the next one to come and it since your tranferring to a bus it can throw your schedule off. Especially since your trying to catch a flight !

Im a strong believer in taking cabs early morning to avoid all of that, but if you truly cant, you should be ok.

Also check this out for yourself..
