30-45 minutes away from the metro's core is still pretty heavily urban in most directions and is still VERY desirable housing in nyc. This isn't Houston or most other US metros, where 45 minutes out, you're in the sticks and the housing costs drop substantially.

Y'kno, to disgress a little - my wife watches HGTV sometimes where people are looking for a new home, House Hunters I think it's called, and I find it amusing how people complain on the show that 20 minutes from the city area is too far for them to commute. They all want something that is no more than like 10 minutes! I'm like sheesh, try an hour each way!
Anyway, to the OP, i don't think you'll find anything for under $1K. Maybe a basement apartment in a house, but not sure you will want to live in a basement with 2 kids, it's not the cleanest and air quality and ventilation is horrible. The only neighborhood I can think of right now is perhaps Ridgewood, which is decent and about 40 minutes into Union Sq. area on the L train, but you will still need to increase your budget. I had a friend that used to live there a couple of years ago and a 2-bedroom was around $1,300 and up.

$1,000 for a 2-bed, 30-45 minutes from Manhattan?
Maybe Newark or Harrison in NJ? The PATH train ride from these 2 locations is 20-30 minutes. HOWEVER, for $1,000, you could be FAR from the PATH station in a bad neighborhood.
Or, you can search in more northwestern or southwestern counties in NJ...Morris, Sussex, Somerset, Middlesex, Momouth...but you'll be more like a 90 minute or 2 hour PUBLIC TRANSPORTATION commute from Manhattan. The actual DRIVING distance/time from most of the towns in these counties is close to 1 hour...but that's during off peak times factoring no traffic. But it's a moot point b/c driving into Manhattan everyday is not feasible for someone on a tight budget.
I would say that the vast majority of NJ residents (unless they live within walking distance to a PATH train station) that commute to Manhattan have an average 90 minute commute.

I lived in Monmouth for 2 years. I had a pretty crappy 2BR and it was $1400.

Realistically, I think that a 2BR around $1k/mo, give or take, is going to be in a place like Danbury, CT that's about an hour and a half from the city. In NY, on the other side of I-84, you might find somthing in the greater Newburgh or Poughkeepsie area, though some areas in that region are not the nicest, and it's an hour and a half from the city.
