As someone who grew up in Bed Stuy and now frequents Harlem (back in the day, and now!).......

1. Brownstones
2. African-American population and history
3. Both have gone through hell and back

1. Harlem more dense
2. Bed-Stuy has one main strip. Harlem has four. (for the most part!)
3. Nightlife more spread out in Harlem (Lenox, FD, AC Powell Blvds) as opposed to Bed Stuy (Fulton Street, Nostrand Av, for the most part)

Ha! Do you live in Bed Stuy now?

This was/is an interesting thread. I'm totally bias, but of course I favor Bed Stuy. Also, one of the arguments on this thread about Harlem having the advantage because it is located in Manhattan is interesting but no longer as strong. Over the past 5 years Brooklyn has become a global brand. It's now synonymous with "cool" so I think that now gives Bedstuy the edge over Harlem.
