Speaking of depth how about the opposite. I was at the 9th avenue train station in redhook brooklyn that station is so high its not even funny. Station looks so old and ragged it looks like it can collpase any moment.
Just for the record, that was the station at 4 Avenue/9 Street (not 9 Avenue, which is at ground level on the D line).
But you're right about the height; it happens to be the highest elevated station in the entire city. 87.5 feet, if you're counting. (Used to be a station on the old Ninth Avenue el in Manhattan that was higher--but that one was scrapped in the early 1940s).
Possibly because I was a conductor for five and a half years, I have a slightly different perspective than some of you. But for me personally, the scariest station in the city is Cypress Hills on the J line--five minutes after the dismissal bell rings at Franklin K. Lane High School
Isn't the school by the Elderts Lane stop? I was zoned for that school back when I was growing up...good thing I got into a different school.
Hard call for me, depends on what you mean by scary:
RIDE: Union Square, as mentioned by others earlier. Though not a "stop" a somewhat close 2nd may be the D line when it goes between 59th and 125th Street without stopping, I've heard that the trains sometimes go SIXTY in this stretch. It's straight as an arrow but still feels like you're racing, especially as you fly past the local stations!
FILTH/GRIME/RATS/BUGS: I'd say the 138th Street/Grand Concourse Station, though many of the "nicer" Manhattan stations have their share.
CRIME/NIGHTTIME ISOLATION: I'd say a tie between Baychester Avenue on the 5 and the many East NY stations listed by others. Underground I'd say a tie between 167th Street on the "D" in the Bronx and the last "3 train" stops when it breaks off from the "2 train". (i.e. 145th and 148th Streets).
14th street union square. Watch out for moving gaps. The screeching noise of the trains pulling into the station pluss the heat of from the friction generated from the train makes the station unbearable. Another scary station is grand concourse 138th street its very empty, its like something out of a movie.
Ya theres a'lot of stations in the city, where you expect some dude in a "Beat It" jacket to suddenly jump out into song

um dont the a/d trains run slow or average between 59th and 125th. the c/b trains run local but in between their stops they run really fast.
the a/d once they hit 116th street they run very annoyingly slow till 125th and then continue very slow till 145th. omg the southbound is even worse.
i remember one time i took the a at 145th street and their was a c train right across the platfrom. omg the a train ran so slow skipping those stops that we didnt catchup to the c train till 59th street. WHAT A WASTE OF EXPRESS SERVICE
