Middle aged professional female here, moving to area from New England. Can anyone provide advice about neighborhoods/areas to avoid when choosing housing in this town? Obviously by a 'bad' neighborhood I'm talking it's rough, seedy, more on the unsafe side, however you want to call it.

You won't really find rough or seedy so much in Winter Park unless looking at apartments along SR436 or on Aloma Avenue east of SR436. The rental market in terms of traditional apartments is difficult in Winter Park as it was largely built out before the advent of today's megaplex apartment communities. If that's your focus I would point you toward neighboring Maitland which has some nice upscale apartment communities, though would obviously depend upon your budget...

Most of the apartments on SR436 (aka Semoran) are fairly seedy in my opinion.

Why so? Is this a high crime area? It doesn't look like Beverly Hills, but it doesn't look like Beirut either. It looked like a regular blue collar area..but what do I know I'm not from the area.

The Orlando area has issues with low pay and expensive rental housing which has created a divide for the most part between decent rental housing and communities where it varies considerably from somewhat sketchy to dangerous, or nuisance-oriented in terms of students (UCF and Full Sail University). There's also a fascination with new construction among those who can afford it leaving the older communities such as those along SR436 with a hodgepodge of residents in terms of demographics.
