I am planning to take Regional Rail R5 from Strafford to Centre city for work everyday. Strafford falls at zone 3 . Below is the info I see on the septa site:

Zone 3 TrailPass valid weekdays on Regional Rail for travel from Center City Philadelphia stations to all outlying Stations, on trains scheduled to depart 30th Street, Suburban Station, or Market East Station before 4:00 p.m. or after 7:00 p.m.

Zone 3 TrailPass valid on Regional Rail for travel from all outlying stations to Center City Philadelphia stations, on trains scheduled to arrive at 30th Street, Suburban Station, or Market East Stations after 9:30 a.m.

In the morning I will take the train from Strafford around 7 30 and in the evening will head back from Suburban station around 6 PM. So does it mean I can't use the zone 3 trailpass for my commute?

Please help me understand

You're over complicating things. That information deals with the "discounts" septa offers for traveling during non-peak hours.

Strafford is a Zone 3 station - you can use a zone 3 pass at any time for travel to and from Strafford and Center City.

FamousBlueRaincoat is correct. Zone 3 Trailpasses have certain perks, but the perks only apply when traveling to a zones 4, 5 and 6 (the policies you have pointed out).

For travel from Strafford to Center City, you would use the Zone 3 Trailpass for its basic function: unlimited travel up to a zone 3 Regional Rail station, and unlimited travel on all buses, subways and trolleys (within the designated time fame; be it week or month).
