It's an easy transfer once you get to Trenton. Just follow everyone else a platform over to the platform that takes you to New York on NJ Transit.
Amtrak is more expensive but is an express route with no transfer and far less stops.

Amtrak has a stop at the end of the Newark AirTrain system, which goes to the terminals. I believe any Amtrak ticket with Newark Airport as the destination gets you onto the AirTrain free of charge. Otherwise you have to buy a separate ticket for it.

Simplest answer for Christina Chambers:
1) Take SEPTA Airport Line from Philadelphia International Airport to 30th Street Station (the primary intercity train station in Philadelphia).
2) Walk from the upper concourse (SEPTA Regional Rail concourse) to the lower concourse (Amtrak/main concourse) at 30th Street Station. The concourses are in the same building.
3) Ride any northbound Amtrak Northeast Corridor train to Newark Penn Station. Newark Penn Station is in downtown Newark.
