Well, it goes a bit deeper than that. What Juan said MANY people in the US feel - muslims in traditional garb on airplanes makes them nervous.
Now, this PALES in comparison to what other NPR journalists have said (see Totenberg).
NPR DID NOT like Juan appearing on that RW propaganda outfit (NPRs perspective), Fox News. They had talked to him before about it.
Considering NPR is filled with liberals of the worst kind, it is no wonder they looked down on their correspondents appearing on Fox.
Also, the way in which they fired him was unseemly.
Vivian Schiller has created a liberal, biased double standard utopia @ NPR - and we saw and heard just what these elitist liberals really think. Now, how much of that bias and hatred makes it way into the newsroom, the editorial room and to the people who decide which story to cover...or not.

Ron Schiller wasn't fired - he had resigned from NPR even before
the video became public to join Aspen Institute, of which
Ron also didn't take that position, stating because of present
controversy, he advised Aspen Institute it would not be
a good idea at this time.
Vivian Schiller CEO also resigned - not fired.
Juan was fired because he spoke candidly about his feelings
about Muslims on planes e.g. fear/terrorists. Too Much for
NPR stating biased opinion does not equate fair journalism
on air.
The male Schiller did resign earlier, but was slated to stay on until May. After the tape came out, he was terminated immediately AND his new gig also went caput.
Actually what NPR did or didn't do doesn't change the fact that cons have already, again, shown that they have a double standard. According to that link I provided earlier he was fired for "unprofessional conduct" and not for his teabagger remarks but a whole lot of cons have already come out thinking that his remarks were why he was fired and they approve of that
