I take this as a figure of speech. Within this context, I would interpret pray as wish, hope, and other similar words.

[I'm not religious but prayer doesn't hurt anyone]

We know what causes rain and it's not God: it's thunderclouds.

True. But in the meantime if it provides them comfort in times of distress who am I to criticize?
