There's no reason they would not have been able to settle any differences on the deal.
BTW, they aren't "Australia's" refugees.
They are refugees from whichever country they came from.
Australia will not allow refugees that come by boat to enter Australia under any circumstances. They have been settling refugees by boat since the 70's, and those people come under extremely rough conditions, human trafficking and other perils.
In order to discourage people coming by boat, Australia will not accept any boat refugees by way of Indonesia, since 2013. They are detained in camps in New Guinea while they try and find somewhere to send them. These camps are awful and need to be shut down also.
The two governments had agreed to a swap, whereby Australia would take refugees from Central America and rehouse 1250 of the boat refugees with America. That way they can take on the burden of the refugees wanting to come to America without having to compromise the most refugee from Indonesia by boat rule.
Trump did no one any favors by getting terse with the Prime Minister. Of course he could refuse. But there's a way to do that and that wasn't it.

Those other wars wouldn't have mattered since Japan's Australian Territory probably would have stayed out of them. Well, going on the premise that the Australian navy had zero chance of stopping Japan 70ish years ago.
