It seems like assimilation is running into some difficulties if true. What is the best way to assimilate such a large number? Is assimilation itself bigoted as it pushes forward the German culture in favor of the culture in the Middle East?

First thing you do is stop accepting economic migrants.
Second thing is you stop accepting you unattached males in numbers greater than unattached females. A male with a family in tow is on average far less likely to be violent or useless and far more interested in a job.

A conclusion demonstrably not borne out by the statistics posed in the very article posted.
Germany's population has not increased by 10% in the past two years. It has seen about a 1% increase in population due to "migrants" and "refugees".... Yet crime HAS increased by 10% over that same period, and 92% of that rise is attributed to the arrival of refugees.
Germans used to be known for the engineering and mathematical acumen.
Once again, you leftists open border types just can't seem to square your strongly held beliefs with reality and statistics.

Perhaps that is true or perhaps that is PC.
Violent crime is up 10.4%, 92% attributed to young male immigrants, while they make up far less than 10.4% of the population and you never had large roving gangs of men in more than a dozen instances committing mass rape.
Meanwhile you have police instituting a liberal policy of police reporting claims of rape and sexual assault as being sexually harassed (essentially kicking the raped women in the gut)...which skews the violence numbers lower for PC purposes.

That's just wrong and racist! We can look at the Muslim world today and see that it is a place of progressiveness, openness, tolerance towards minorities. We know that everywhere the demographics have become MORE Muslim and MORE Islamically influenced, the FREER the people have become. That's empirically substantiated, right? Like Lebanon just this past century. That place got waaay better once it tipped from majority Christian to majority Muslim.
Plus, Germans and WW2 and Hitler and all. So they have it coming.
