Sorry for your loss.
I think you have gotten some great ideas, trying Southwest and tell them your situation (keeping in mind that they fly into either Long Island or Philly). I don't know if JetBlue can give you a good fare but try talking to them. If you have a little bit of time try the train also, Amtrak. I don't know their timetable but it might work for you.
In regards to website, try Cheap Flights, Airline Tickets, Cheap Airfare & Discount Travel Deals - Kayak.com they will give you multiple airlines and prices that you would book directly with the airline or other bulk vendor.
Also, write to the company you finally fly on afterwards and see if at least they can mitigate some of those charges. It may or may not work but it is worth a shot.

Sorry for your loss
I too had a similar situation when my dad died late last week only I had to fly RDU Man (England)
Couldnt get any fares and had to fly out same day.
I ended up paying $1500

In the end I had to pass on flying because I needed to fly at very specific times and it would have cost $350 for me and another $350 for my wife. That was too steep for me so we rented a nice car instead and drove up to NJ. It actually worked quite well as we made incredible time (7 hours each way) and the car came in handy as I ended up needing it to shuttle a lot of out of town relatives around. We got a nice Chevy Impala from Budget rental for 4 days and it only cost $100 with taxes.
