Well, generally I'd consider it to be considering intelligence and moral character, over their fashion sense or clear skin.

I mean, it's not always simple. Sometimes a person dresses or acts in a way that reflects badly on both of those things, and it's not really shallow to judge them for that.

I think what shallow really means is... caring a lot about fashion, make-up, youthful looks, clear skin, etc. Stuff that people often have little or no control over.

I'd admit I'm not perfect in this regard, because I do a sort of reverse discrimination here. I tend to avoid people who look too "put together," because I'm likely to assume that someone who takes time to look good doesn't care about being smart or ethical. That's not really fair, but it is something I find myself doing.

When in doubt, just ask yourself how you feel after you've talked to each other for awhile and you will have a better understanding of it.

Shallow is making an overall value judgement on someone as a person based on a factor such as "looks." That is far more than just "caring" about looks.

I don't think caring about looks is, in and of itself shallow. To some people it's an important thing and everyone has their preferences (and that's perfectly find and perfectly human. We have to have preferences or else we'd just date and mate with the first person we saw). I think caring ONLY about looks (or any other one thing) is what is shallow because there you have to delve deeper to really know a person.
