Could be cortisol coming through your sweat. Could be too similar of an MHC. Could be oxidized fats on the skin (PUFAs are the most easily oxidized, saturated fats the least). Could be bacteria. Could be toxins coming out of the sweat. Could be a foreign scent, detergent etc.
I've been going out with this girl for close months. Recently she's told me she doesn't like my scent. My natural odor, I know that pheromones and scents have something to do with the immune system. Others have asked before, but how is your hygiene? Sometimes I really like a guy's natural scent...Whenever I actively dislike a guy's scent however, it's usually down to hygiene issues (BO). Showering daily is a must.

Strange. There's something else going on here. I doubt, her being distant has anything to do with your physical 'scent'.
That's what I've alluded to. If it were really a scent problem and she still wanted to stay with him, she would have suggested or provided a solution--she'd have bought him cologne or suggested showering together or something.
If she's not offering a solution to stay together, then she's giving him a rationale to separate.
Do you have any diseases like diabetes, etc.? Take medications? Digestion problems? All that can cause a change in body odor.
I would ask her directly what she thinks she is smelling.
