I'm thinking that the term "googly eyes" was used to express the point of view that when he looks at his coworker his eyes are practically popping out of his head. In other words, he's making it too obvious that he's checking her out and I'll bet that's exactly what he was doing.

Ok everyone, I may be unaware of how I look at her but I never heard the term "googly eyes" before and always get confused when she says-What are you looking at? Can anyone tell me what she is talking about? I don't want her to think I'm checking her out in the office.

Googly eyes, or basically, bedroom eyes.
It's a combination of lust and love filled eyes. It involves your pupils being dilated. You typically can't control it. I had a friend whose pupils would instantly dilate to large proportions every time she looked at this specific guy she was crazy about.
Just don't look at her anymore.
