If she is an atheist or subscribes to different beliefs than you, she might not believe it is the body of Christ at all, rather it is merely some crackers/bread and some grape juice/wine. Thus, there is no way for it to be hypocritical, rather more of a case of just humoring someones superstitions so as to not cause a scene. As far as I know there is no atheist doctrine against eating crackers and grape juice. If it was good I might go back for seconds.

I don't see how anyone can not believe in organized religion. It exists everywhere. You were in a church that is part of an organized religion.

Perhaps what you want to say is that organized religion is not something you feel is right for you.
