I really think "Jebus" originated with The Simpsons - episode 15 of season 11 - aired Feb 2000.
The joke is that Homer is so ignorant about the religion he was born into and raised in that he does not even know how to pronounce "Jesus". That's the first I heard of it and the joke seemed to spread virally to a lot of people I knew (to the point that if someone said "Jebus" it was a known Simpsons reference). Possibly it has a different origin but I think we are all talking about a simple yet relevant (and hilarious) Simpsons joke.
I have noticed for several years now that many people say "Jebus" instead of "Jesus". Exclusively, I have heard this from atheists or various other anti-Christians who are saying it in a way to mock. The way it's used would indicate that there are people who actually pronounce "Jesus" as "Jebus". However, in all my travels around the nation, including the south and deepest south, where I have even attended Church, I have never, ever heard anyone pronounces "Jesus" in a way that sounds even close to "Jebus".
So where does this pronunciation of "Jebus" come from? Is it just said that way to alter Jesus' name in an attempt to be mocking and disrespectful? Or is it perceived by some that there are people who pronounce "Jesus" as "Jebus"??? If that is the perception, where is it that you have heard anyone pronounce "Jesus" as "Jebus"???
AFAIC, the whole "Jesus-Jebus" thing is tantamount to the entire "Jersey-Joisey" thing; somehow people love to say "joisey" to mock Jersey, despite the fact that nobody anywhere in NJ at all pronounces "Jersey" as "Joisey". It's only the mockers who do. I think that's exactly what the "Jesus-Jebus" thing is - only the mockers say "Jebus", and it makes them sound as stupid as people who say "joisey".
It is more meant to parody some of the other pronunciations christers use for their mythological son of diety. Why do some christers say-JEEEEEEEEZUUUUUSSS-AH
