For my June renewal lease i had paid the $45 increase in advance with a money order to my landlord, in advance of the rent bill they gave me on the 1st of the month. When I looked at the rent bill they charged me only $39 for the security renewal because the landlord deducted the amount of interest i earned(in the interest bearing account as required by NY law) from the $45 additional security

For the next month the $6 overpayment i made was not reflected in the rent bill for July

Is this something i should be concerned about or is it all computerized and will show up when it's time to move or renew? I am just a bit concerned because the landlord's wife is leery of me because I'm in my 40's and not married and once she accused me of starting a roach infestation so i wonder if her position will be any overage from me she will find a way to keep. Know what I mean?

The additional money has been applied to the SD even though
the amount you gave her exceeded what you owed.
The amount your questioning can be applied to the rent, she
can do that if she wants, it's her building. If she chooses not
to it's collecting interest, so remember that for the next rental
increase. Never hurts to ask questions, I know she seems
a bit militant, but don't let her intimidate you, it's just a
tough act.
