Like others, I'd simply wonder about zoning, regulations, etc. (Remember, I live in Massachusetts, where nothing unusual is remotely possible).
If zoning and inspections aren't an issue, how about insurance? I assume the house will be built for cash, but wouldn't you still want it insured, if nothing else, against fire (and whatever else, depending on where it's built).
Of course, potential resale would always be an issue. I know, most people figure they're in their custom house for life, but you never know.
