The 2am shots were likely some sort of tactical training, and not controlled dets. Artillery simulators, etc.

They try to schedule controlled detonations to minimize impact on the surrounding communities.

remember a few years back at fort sam, the honor guard held pratice early in the morning with
howitser blanks and didnt let their superiors or the public know.KP duty

The cloud cover tends to have an effect on the shock wave and so the sound is more pronounced at greater distance than it may be under other weather conditions. I was at base where we had a very high range limit, but had to be aware that weather was a major factor during our larger shots.
