I am moving to ocean beach in november, and I will have an associates in criminal justice. I plan to eventually become a police officer. Does OB have their own department, or would I be applying to San Diego PD as a whole?
I will settle and get a job and probably apply next spring and then wait and see, but I was just curious as to whether or not they had their own department.

Congrats on choosing to live with roomates in OB, as opposed to living alone next door to some halfway house downtown

To answer your question, SDPD patrols OB so you will be applying with them.

They also have the Harbor Patrol police, which is separate and operated by the Port of San Diego, IIRC. They have jurisdiction in the whole bay.

Harbor police don't come into OB, but they do patrol parts of Point Loma.
OB is in Western Division if that helps more.
