The hotel has a Trolley stop right behind it. You buy a day pass and you can take the Trolley to Old Town and transfer to the bus at the transit center. If I remember right it is eaither the 6 or 9 buss and it dosen't take very long.

Yes, staying in Mission Valley is a good idea. You have bus and trolley access, along with lots of restaurants and Fashion Valley Mall if you want to shop.
