Downtown San Francisco has the Westfield Mall on Market St, a multi level mall with a huge food court in the basement.

San Jose has Valley Fair Mall, with Santana Row across the street.

East Bay has Sun Valley Mall in Concord, and a nice open air mall in Walnut Creek's Broadway Plaza.

Stoneridge Mall in Pleasanton and the Stanford Shopping Center in Palo Alto are also good ones.

Also there is the outlet-style mall in Milpitas (the Great Mall) and the Vacaville Premium Outlets, although I tend to mall shop mostly at Stoneridge.

Surprised no one mentioned Bay Street in Emeryville, which is probably my favorite of the bunch. The neighborhood outside of Bay Street also has a wealth of other shopping also.

The Westfield Mall in downtown SF has a pretty great food court, it's worth going to just for Sorabol but there's a lot of other places to eat at and it's all a bit more upscale than the usual Sbarro and Panda Express mall food court. Good place to go if you're in a group of people who are fussy because they'll have about 20 places they can choose from, but it does get crowded.
