Drive up to the Tamien station, free and plentiful parking, and take an express Caltrain to 4th and King. From there you are in the downtown core and can walk or take transit easily to anywhere on Market.

Hopefully you're only planning to do this for a few months. This kind of commute is no way to live or work.

I agree with the idea of taking Caltrain, BART only goes as far as Fremont currently, so it would be a lot of effort to take 101 and 880 or 680 that way. You can do it, and it does give you some flexibility, but it is quite a distance.

One thing you can consider is taking the Baby Bullet from Tamien to Milbrae, and taking the BART to Market St. if that is faster, it would certainly be cheaper to pay for the 4 zone monthly Caltrain pass + Muni pass than paying for the 3 zone pass + BART though. SF doesn't have good transit from Caltrain to Market St., it is usually just as fast to walk, especially around 4th, 3rd and 5th streets.

ITA, Tamien Station in SJ to catch Caltrain Baby Bullet (any others would take excruciatingly forever) to Millbrae, then switch to BART and take to whichever of the stops on Market is closest to where you need to be. I have done that on rare occasions that I need to be in SF by 9 am...I would not keep this up long term, that is a soul-sucking commute, and not cheap either.
