Does anyone know of programs like subscene to add voice over/dubbing foreign languages into a English speaking movie?

Mkvtoolnix can be used to add a new audio track to a video file (it'll output it in an mkv container if the input file isn't one already). I've only used it on Linux but it exists on Windows too so that will probably work for you.
