Default Commuting from Seattle to Bremerton

Ya, I know most people go from Kitsap County to Seattle. Here is my problem, Im military and I'm getting orders to Naval Hospital Bremerton. Well my wife is going to be starting Pharmacy school about the time we transfer and University of Washington offers the program and she meets all the requirements to get in to the program, so it would be better if I commute than her. So where would be the area to look for to walk on the ferry across and catch the bus to the hospital, I'm guessing that will be the cheapest since the DOD will pay up to $230.00 dollars of the commute monthly. Any other ideas would be great.
Thanks

Basically, if you're living on the Seattle side, you'd want to live not more than a 15 minute bus ride from the ferry dock, because the boat ride's an hour, and then added time to get to the hospital. Long schlep. I don't envy you...so maybe downtown Seattle or First Hill, Capitol Hill, lower Queen Anne, or West Seattle.
