My favorite is always Celtic forming friendships with other "oppressed" clubs. Silly stuff, really.
The only MLS link I'm aware of is Chicago and Portland but it's among the supporters groups. Nothing official at club level. Funny thing is I'm a Fire supporter and have no idea how this bond was formed. One day I woke up to see we were united with Timbers supporters.
