The 1880 Train runs between Keystone and Hill City- sorry Jammie! 
Undoubtedly, you'll go to Keystone if you plan to go to Mount Rushmore and the 1880 Train Depot is to the right when you come into town.

Nope. The Railroad bed between Custer and Hill City is part of the Mickelson trail. The 1880 train runs between Hill City and Keystone. It takes 3 hours to run the round trip.

The train stops in Keystone for a little while as they jockey the engine around giving the passengers a chance to stroll around for a short while, relax, and hopefully spend money (which, of course, is the only reason for Keystone's existence).
It is an enjoyable experience.
Don't forget to eat at the big buffet that's just south of Crazy Horse Monument and north of Custer. Lot's of good food for the money. I wish I can remember the name of the place. It's hard to miss though.

You talking about the place on the east side of 16? About a half mile south of Crazy Horse? I know the place you are talking about but can't think of the name for the life of me. In Custer usually eat the Wrangler Cafe in down town.

Given the choice, I would stay in Custer. There are a lot of little motels with pool access that I believe would be under $100 a night for two people.
Personally, I prefer Custer as a homebase. It is bigger, beautiful and has a lot more affordable options for dining then Keystone for example. As a matter of fact, I avoid eating in Keystone as all the restaurants have the almost the same menu and do have the same prices, which are high.
In Hill City there is a diner that is somewhat 1950s themed. It is right by the catholic church. Anyways, the food is very good and the prices are not outlandish.
I would definately recommend seeing Mt Rushmore -- but Crazy Horse is a must see as well. They have a laser light show at night that you won't want to miss. And of course hiking in the hills is just great. If you are into swimming, Sylvan Lake has a great beach.

Hill City also has the Alpine Inn. The evening menu is filet mignon. Only choice to make is type of dressing, how you want fillet prepared and drink.
The Alpine also has an excellent lunch menu with all sorts of German cuisine. I was there last a year ago and had a veal bratwurst that was out of this world excellent.
Also in Hill City there is the Prairie Berry Winery that is a fun stop.
I guess when I travel I like to steer clear of chain restaurants and go the places like the Alpine.
