I am moving from Montana to attend Grad school at Syracuse and since I will be bringing my wife, I want to make sure we live in an area that is safe and within commute distance to the University for me (especially during the snowy winters).
I'm not comfortable living in the house sharing type apartments on Orange Housing and most cat friendly apartments in the local area have terrible ratings on various websites. My limit would be $1100 a month.
My wife likes the look of Nettleton Commons and the Lofts at Franklin Square but are these safe neighborhoods? I was told I would often be returning late at night due to projects and want to also make sure I live somewhere I won't end up being mugged at 11pm at night.
(If you can tell, I'm going off the stereotypes of Urban living but I'm new to it so I'm trying to check all the boxes here)

Will you have a car for getting around? Do you plan to drive to the University for classes? There are other "cat friendly" apartments available. Once I know whether or not you will be using a car to go to classes, I can give you some good solid information for you to consider for your needs.

I think you'd be fine, if you have a car. I wouldn't recommend walking as it would shave too close to either the near south or east sides, but driving would be fine. (And even walking, danger is just more of a possibility than a sure thing. ) "The hill" is big one... not something you want to walk up regularly, especially after hiking all over campus.
Franklin Square has been recently, *completely* overhauled and the Creek Walk is in the works, right next to it... all the way down to the Inner Harbor (events) and Carousel Mall. Freedom of Espresso is a quaint coffee/snack shop right in Franklin Square... it's a kind of sanctuary of clean lines and practical landscaping. Well-lit and patrolled. Plus, you'd be able to walk to/from Armory Square without having to wonder if you're sober enough to drive. :P
If you're at nettleton commons you could actually take the connective corridor relatively easily. It's a free shuttle that goes from downtown to SU. You'd just need to walk south until you hit Fayette St.
If you're working a late night on the hill you might want to take a car just for the extra security. The area directly outside Nettleton is a bit rough, not the nicest, but i never had a problem visiting friends there late at night.
It's about a 5 block walk to the nearest Connective Corridor stop.
The Nettleton building itself is awesome, very nice inside. It's also convenient since there's a gas station right across the street. Up the road within easy walking distance there are a bunch of amazing italian restaurants.

Great points and the OP could also take the North Salina bus to Washington Street and catch the Connective Corridor bus there as well. If you have an ID, it is free. Many catch the Connective Corridor bus at the Warehouse Building that SU houses some of it's Visual and Performing Arts classes as well.
There is some good nightlife within walking distance as well in the "Little Italy" district too. Downtown is within walking distance and there is some good nightlife in the Armory Square, Hanover Square and near the Clinton Square districts.

After reading your requirements, I researched and came up with 4 complexes that say they are cat friendly. If you did not have a cat, then I would have a much larger list of apartment complexes. The rents seem to be reasonable too. I have never toured through any of these places, so you will have visit or contact them yourself. One complex offers both Townhomes w/garage and apartments. I think the townhouse w/garage would be especially nice for you.

Have you looked into Slocum Heights, the married students apartments run by SU in the south campus? We used live there in the late 90's. I am not sure what state they are in now. There are shuttle buses from Slocum Heights to the main campus on all days.

Slocum Heights are still fine. Good point about those apartments being an option.
The neighborhood around Nettleton is fine; the building itself is very nice.
From someone who's a current law student at SU, you'd have to be out of your mind to live in Liverpool. You had the right idea to live someplace near University Hill and try to minimize your commute (even - as horrific as this may sound to some Central New Yorkers - be able to leave your car at home and walk to school or restaurants and bars).
