To name a few (and mostly smaller places, since I don't consider bigger cities pretty in general): Alesund, in Norway (I loved the surrounding scenery, even more than the city itself); Plovdiv, in Bulgaria; Split, in Croatia (I know Dubrovnik is prettier but I'm somehow rooting for Split); Trent, in Italy; Portland (Maine), in the USA; Victoria, in Canada; Solothurn, in Switzerland.
Hard to pick just one.
I was really charmed by Savannah, Georgia, Hvar, Croatia, as well as Nantes and Rouen in France. All of these places are real cities yet very pedestrian-friendly, that counts for a lot for me. And of course you're reluctant to go around on foot unless you are in a beautiful town, and all of these were definitely that.
Nantes places great importance on culture. This elephant, on the isle of Nantes (a former shipyard) was a part of a hands-on exhibit.

I haven't been to most of the places you listed but agree about Victoria, BC in Canada. They call it the Garden City and each of the light posts has these neat flower basket on them (wish that I had a photo to display). Very scenic and the city even lights up at night sort of like Downtown Disney. Very pretty city.
Tananarive, Madagascar, would be number one. Followed in no particular order by
Puerto Montt, Chile;
Hanoi, Vietnam;
Rijeka, Croatia;
Tel Aviv, Israel;
Mopti, Mali.
Savannah, Georgia.
(A few American dark horses: Duluth, Minnesota; Wheeling, West Virginia, and Lawrence, Kansas.)
Cancun, Mexico, for the prettiest modern city that has been built pretty without any historical foundation. (The town, not the hotel strip.)
