Hello, I hold dual citizenship of Malaysia and the United States.

I'm studying in Egypt and I applied for my Egypt student visa using my Malaysia passport.

I'm going to the US soon from Egypt, and I'm not sure which passport should I use to fill the British Airways Advance Passenger Information form.

By the way, which passport should I show at the check-in counter and at the immigration at Cairo Airport, Egypt?

I've done this too and I don't think BA really minds as long as you are consistent and use the same passport in all places. So if you enter your US passport information on the website make sure that's the one you check in with and go thro Immigration with. This is a personal thing, but if it was me, I would use the US one.

You will need to use both passports. You will need to show the British Airways check-in the American passport as they are required to check that you have permission to enter the USA in order for them to allow you to board the aircraft. (You may have show B.A. the Malaysian passport as well.)
At the Egyptian immigration at Cairo Airport you will need to show your Malaysian passport as they will want to see that you were in Egypt legally. (The Egyptian immigration will not be interested in seeing your American passport when departing Egypt as you don't have your Egyptian visa in it.)
