I've read a lot about discrimination against Peruvians in Japan. But will I, a US born Latino who is half Peruvian and who looks Peruvian, face discrimination even though I speak perfect English and lived in the US all my life?
I have a feeling that the Japanese will not know whether you speak perfect English or not. Everybody traveling abroad always faces the risk that they will be discriminated against, simply because they are foreigners. It's one of the facts of traveling lifestyle.
This. My own experiences in Japan were wonderful - even though I was told in advance that the Japanese were "unfriendly".
I've been to Japan 4 times, never a problem, and had many Japanese go out of their way to assist us. The experiences there have been fantastic. Even thought it's somewhat crowded, it's a beautiful country with some great food. Kobe beef is fantastic, be sure to try it.

That was our experience as well - several times, we were clearly lost or perplexed and people came to our assistance - once a train we were on broke down and they made the annoucement that everyone was to switch to some other train. All we knew was that the train stopped, an announcement was made and people all jumped off and ran for another terminal - we kinda sat there a second like "huh? , what just happened? " Several people noticed and came back and explained what had happened....
To the OP, I don't think it should be an issue, but you might want to read these link just for information.
