I know it's a longshot, and yes I'm asking on other forums, but we're looking to stay in CT for a few nights to recover from our jet lag and see some of the city so we don't have to drive INTO the city.

Our goal is to be on the HOHO bus route, easy walking distance to restaurants and bars, preferably NOT in the middle of tourist traps, and not paying for luxury digs. We're good with moderate hotels or nice B&B's (like we easily find in Europe and Asia). When we dine out, we tend to head to places locals go, especially for ethnic or local food (read: We're not traveling and eating pizza unless we're in Italy).

I'm thinking the V&A Waterfront area might be a good choice, but still seems touristy.

I've booked a local apartment in Cape Town with Roomorama before and it was in quite a convenient location. Maybe you can try searching on https://www.roomorama.com

I've stayed a couple of times and would recommend the Southern Sun Waterfront, which is more of a business hotel than especially touristy, but with a free shuttle to the V&A waterfront, and a very good restaurant (spectacular breakfasts) in the hotel.
