If you can stand the crowds, Playa del Carmen is having a lot of specials lately because they've had bad publicity recently. It will probably rain but most of the time the tropical rains are short and warm.
I'd suggest booking yourself. Club Yebo, just a block from the beach is having a special.
If you want help booking Cheap Caribbean may be a good resource. I have used them several times with good results
I definitely would not go to Puerto Rico right now! I second Cabo!! Cancun is crazy and tends to have a lot of younger underage people there drinking till they puke. I went in my 20's and hated it! I suppose it could be different now as that was 20 years ago. I guess it depends in what you want. Cozmel is nice too and has the night life and a calm side. A good mix of both.
This drugging tourists business is a overhyped, I think. Think about it for a minute - why would a large and expensive all-inclusive which depends on return visitors and a good reputation want to drug it's visitors?
I have no doubt that people who drink too much in Mexico do find themselves in all manner of bad situations and I know that even in my home town here in MN people get drugged in bars. But usually it's a dishonest bartender slipping a roofie for a friend or people who leave their drinks unattended and are drugged by fellow drinkers for nefarious purposes. I doubt any reputable hotels in Cancun would tolerate it.
There are (probably accurate) reports of some less prestigious resorts using illegal low-quality alcohol. That doesn't mean that the alcohol is poisoned only that it has been produced in the Black Market to avoid government taxes. Most seasoned drinkers can tell by the taste.
If you want to avoid any risk buy your alcohol duty free when you arrive at the airport.
Drinking on the beach in Mexico is a different animal than drinking in most of North America. It doesn't take long to get dehydrated laying in the sun and if the tourist isn't taking care to supplement the dehydrating alcohol with plenty of water it doesn't take long to reach a state of unintended intoxication.
He's laying stationary, sweating, is thirsty and a waiter is bringing the drinks. By the time he stands up and notices it's too late.
Many tourists start the drinking in the cab or van on the way to the hotel. The drinks add up fast.
Use the same precautions you'd use anywhere. Don't wander around at night and don't buy drugs.
At any rate late September is off season and won't be very crowded. I think more fun can be had by renting a smallish condo and not being herded about with the "tourists."
Check VRBO, flip-key and airbnb. There are some cute spots on the southern part of the Cancun eastern beach and it's on the bus line.
It's the rainy season but I just got off the phone with a friend who lives south of Cancun and she says its been raining at night lately.
ARUBA! the island that gets 300+ days of good weather every year. there are deals going around, and Aruba >Puerto Rico . with the way the weather is going, the Caribbean and the Gulf Coast are way too unpredictable.

Depends on the resort one chooses to stay, but that hasn't been our experience.

I don't know that it's overhyped as I think it's wise to bring it to people's attention.
My husband and I have been to Cancun five times over the past six years and we've never had a problem but we also drink in moderation. People should be smart no matter where they go. Just because one has unlimited access to alcohol at these all-inclusives, doesn't mean one should drink all the alcohol. Or stick to beer. Or go buy your own bottles/cans at the local convenience store.
With that being said, it's Cancun's "rainy" season, and so it's not a good time of year to go.
OP, suggestions for Cancun. What's your budget and how long are you staying?
